Autopilot converts trillions of datapoints into ranked, actionable recommendations (breed, beef, DNB, sell, cull, watchlist) that sync into existing farm systems and prioritize profit rather than generic genetic rankings. The platform is built to reduce low-value replacements, improve semen allocation, maintain herd-size targets, and accelerate economic gain for farms.

📋 Description

• Lead production engineering for Feanix’s genomics pipelines • Automate sample-to-result workflows: sample, sequence, align, impute, genotype, and parentage/trait processing • Implement scheduling or data-triggered execution, retries, version pinning, monitoring, and alerting • Build and maintain an authoritative sample-state ledger • Move parentage fleet runs onto a schedule with completion and lateness alerts • Bring genomics repositories onto the engineering CI and deployment path • Ensure pipeline and workflow versions are managed in code and reviewed • Track sequencing compute and storage cost per sample and develop data lifecycle policies • Manage lab and vendor intake from in-house sequencing, external labs, and genotyping-chip providers • Make breeding-value model training reproducible and repeatable • Partner with the founding genomics engineer on methods and confidence thresholds • Establish engineering standards for genomics as the team grows • Build systems capable of supporting higher volume, additional species, and future genomics applications • Participate in weekly on-call and triage rotation

🎯 Requirements

• Several years running scientific or bioinformatics pipelines in production, including scheduled, monitored pipelines depended on by others • Fluency in genomic data formats and concepts: FASTQ/BAM/VCF, PLINK, imputation (GLIMPSE, Beagle, or similar), coverage and QC metrics • Experience building sample tracking, LIMS-like state, or comparable item-status systems • Strong Python skills • Comfort with S3-scale data, idempotent pipelines, retries, and alerting • Cost awareness regarding storage lifecycle and compute spend per unit • Experience working alongside scientists and translating methods into reliable systems • Daily, load-bearing use of coding agents and a clear position on their limitations • Applicants must be authorized to work in the United States • Unable to offer visa sponsorship or transfers • Remote in the United States with 10am–2pm Pacific core hours • Willingness to travel 15–20%, including commercial dairy visits and headquarters visits in Scotts Valley, California • Participation in a weekly on-call and triage rotation
