📋 Description

• Design tasks testing whether AI agents can work through real spatial transcriptomics projects • Select tissue-image alignment approaches and assess their downstream effects • Design multi-stage tasks based on real published papers • Grade whether AI agents understand the reasoning behind workflow choices • Build multi-checkpoint benchmarks • Test handling of registration failures • Evaluate segmentation thresholds and deconvolution assumptions in tissues with variable morphology • Work with the Biosurveillance team at the frontier of AI and biology

🎯 Requirements

• Understanding of spatial transcriptomics workflows • Understanding of how tissue alignment and background removal affect segmentation quality • Knowledge of nucleus-level versus spot-level segmentation and deconvolution • Knowledge of RCTD, Tangram, SPOTlight, and STRIDE • Knowledge of trade-offs between Visium, MERFISH, and Xenium platforms • Ability to determine when to deconvolve spots versus segment first • Understanding of how cell density and tissue morphology constrain method choice • Ability to learn and use Baysor, STdeconvolve, giotto, Squidpy, and image-processing pipelines • Ability to build multi-checkpoint benchmarks • Ability to handle registration failures, justify segmentation thresholds, and defend deconvolution assumptions • 1099 or W8-BEN contract arrangement • Availability for 40 hours/week • OPT visa holders only; not STEM Extension
