📋 Description

• Own pipeline and infrastructure engineering for a research informatics team working on cell-free DNA screening in Women's and Organ Health • Maintain and improve WDL workflows on AWS Batch and AWS HealthOmics • Own how new Nextflow workflows and existing WDL workflows run on shared tooling and infrastructure • Make pipelines easier for scientists to run correctly without engineering support • Own the team's AWS infrastructure managed as code in Terraform • Improve reliability, reproducibility, and observability across compute environments • Build testing, monitoring, and alerting to surface failures before scientists find them • Build and harden internal tooling to reduce manual work and support production issue triage • Make new capabilities easier to test, document, and hand off • Use coding agents for implementation, code review, investigation, and operational triage while reviewing and testing all resulting code • Partner with science leads and data scientists to bring new methods into production pipelines and review their changes • Partner with production organization on handoff readiness for capabilities moving out of research • Own the team's pipelines and infrastructure without supervision • Transition new workflows onto shared tooling and infrastructure • Enable scientists to run and debug their own pipeline work • Reduce operational interruptions to scientific work

🎯 Requirements

• Degree in Bioinformatics, Computer Science, Computational Biology, or a related field, though equivalent depth built through work fully counts instead • 4+ years of software or pipeline engineering experience, preferably in life sciences, sequencing, or a production-adjacent setting • Demonstrated end-to-end ownership of a system operated in production • Strong Python and software engineering fundamentals, including testing and debugging • Experience with at least one workflow system: Snakemake, CWL, WDL, Nextflow, or similar • Real cloud experience, ideally AWS, including infrastructure as code; Terraform is used, but another tool is acceptable • Solid Linux, container, and version control practice • Built at least one AI-assisted workflow that is still in use, with ability to explain what it replaced and how its effectiveness is known • Track record of quickly learning unfamiliar tools • Clear written communication and actionable documentation • Direct WDL or Nextflow experience may be beneficial • Familiarity with AWS Batch or HealthOmics may be beneficial • Scientific curiosity to understand biology behind the pipeline and ask useful questions may be beneficial
